“What do you mean Celestia is cloning ponies?!” Dez said as she was pacing the Railroad headquarters. Cadence sat in her chair equally distraught and rested her head on her hooves. “It's true Dez. She's cloning ponies but I don't know where or how Speedy could be involved. From what we got from Buckly she's working on a second project called ‘project Gemini’ when he overheard her talking to some doctor.”

“So in other words we're fucked at the moment is what your saying?” Dez said turning to face the pink alicorn. Receiving a nod from Cadence the mare turned and groaned in frustration. “How do you even know she is cloning ponies?! Did she like what, show you or something?!”

“Actually…..yes.”

Dez stopped in her tracks and slowly turned to face Cadence. “A couple decades ago” Cadence spoke “Celestia was a much nicer mare than she is now. Back then geldings weren't such a problems and most stallions kept themselves in line. But one fateful summer night a guard broke into her private chambers, bound her to the bed, and proceeded to use her to his pleasure. The gelding population rose steadily since her rape and in time Celestia gave birth so a alicorn…….me.”

“At first she was upset towards me, a constant living reminder of her rape. But over time she eventually was nicer and more caring. Then one day…… something happened. I started to notice her talking to mysterious doctors and leaving a lot during the day. Curiosity got to me so one day I followed them to a secret room in the castle deep in the mountain. What I saw shocked me to my very core and to this day it scared me.”

“It was a large glass tank with some kind of light green liquid inside it. But in the middle was a small unicorn filly floating inside the liquid. I was appalled and confronted Celestia right then and there. She explained that it was a science project and that she wanted to use DNA from as she claims ‘pure’ ponies to create a master race of clone ponies. The unicorn was her first test subject as she was able to get DNA not only from Celestia, but also from me.”

“I was then told that sometimes I was drugged while the doctors proceeded to experiment using some of myself for their project. When the filly came out, which Celestia named Sunset Shimmer, I could tell that she was more like her mother than me. She showed the elegance and grace like Celestia but had the rebel and greedy attitude like myself.”

Dez was shocked to hear what Cadence was saying. “But don't you need both male and female DNA to make a successful child?” Cadence looked away briefly before standing up. “Look under my barrell, just above my teats.” Cadence said looking away. Confused Dez looked under the princess where she said to look. Just faintly above Cadence’s teats Dez could see the faint scar tissue of a sheath.

“I was born a stallion Dez. The first male alicorn ever.” Cadence said “After I was converted into a Pegasus by Celestia for threatening to expose her, she removed my memory and had me turned into a mare. It wasn't until after my wedding and on my honeymoon when Shining noticed the scar. Then all the memories came flooding back to me. That's why I dislike Celestia Dez, not because she wanted to create a pure Equestria, but because she is a monster ruining the lives of so many ponies, including myself.”

“But if you didn't become a mare then you wouldn't of had Flurry Heart, or married your husband.” Dez said to the saddened alicorn. As if on cue Flurry Heart flew into the room and hopped on her mother's back, hugging her neck to cheer her up. “That may be true Dez. But I talked with Shining about that long ago and he said he would have married me even if I was a stallion. But you are right about Flurry.” As Cadence was about to walk away she turned and faced the Independent leader she called her friend.

“Thanks for cheering me up Dez. I really appreciate it.”

So Sunset is patient zero and Cadence was origionally a guy. Shocking....

In reality, I kinda wanted to have an entire backstory where Cadence and Sunset were actually Celestia's daughters after she was raped twice but Buckly suprised me with the cloning facility.
