Chapter 1: the commander and the pony

I hate to put it again but just so that you know full well what you’re going into Major spoilers for Mass Effect 3 do not read if you haven’t finished the game.
Commander Ethan Shepard sat in the grass and thought about how all of the decisions in his life had somehow led him to this point, he still didn’t understand where he was or how he had got here. He had finally defeated the Reapers and in the process of fused synthetic and organic DNA into one, he had willingly given up his life in the process. So why was he here in this random meadow in the body of a small horse with a horn sticking out of his head? As he sat there Ethan wondered about what had happened to his comrades and crew, his thoughts returned the most to Ashley. How had his choices affected the fate of the galaxy, what happened to earth, and most importantly why was he pony?!
“Alright Shepard get a hold of yourself you can figure this out, but first you need to see if you can find any civilization.” He told himself quietly, he set off in a random direction until he caught sight of his reflection in a small stream, to his surprise his coat was the same color as his armor, and even more surprising was the tattoo that had appeared on his right flank. It was a red stylized version of the N7 logo surrounded by a blue circle. “Ok now that’s new.” He told himself unsteadily then he asked “I wonder if I’ve been indoctrinated and this is how my mind is keeping me sane? If it is then it’s doing a really bad job.”
He continued on his chosen path until he found a small dirt road that looked like it ran to a town that he saw in the distance, he set off down it at a light trot. As he drew nearer he stopped in open mouth astonishment at the sight before his eyes, everywhere he looked there were ponies, and not just unicorns or normal ponies but he also spotted several flying ones. They all ignored him and went about their daily business except for an oddly collard pink one who bounced up to him.
“Hi I’m Pinkie Pie welcome to Ponyville what’s your name?” The pony asked in a bubbly voice. Shepard was caught to off guard to talk for a moment before he mustard up the courage to say.
“I’m Commander Ethan Shepard, Alliance Navy, and first human Specter.” The Pink pony eyed him for a moment.
“That’s a long name Commander Ethan Shepard, Alliance Navy, and first human Specter. Would you mind if I just call you Shepard?” she asked him innocently, Shepard sighed.
“That would be great thanks.” He told her, and then he asked “Would you mind bringing me to your best scientist maybe I can get some answers there?”
“Oki doki loci” Said Pinkie who then began to lead Shepard down the main street of Ponyville while she started to tell him a story about how she had stopped something called a parasprite infestation. Shepard had no idea what she was talking about but he decided to just nod his head whenever she turned around to look at him. Pinkie finished her story right as they arrived at a giant tree, Pinkie led him inside and Shepard found himself surrounded by books. “Twilight some pony called Commander Ethan Shepard, Alliance Navy, and first human Specter wants to see you!” Pinkie called.
“I’ll be right down Pinkie.” Somepony called back, Shepard couldn’t believe that he had just thought that. On the stairs emerged a purple unicorn who was using what Shepard assumed were biotics to levitate a book above her head, Shepard wasn’t sure how he knew it was a female but something told him she was. “So what do you want to be known as, because I’m guessing that Pinkie couldn’t tell the difference between a name and a rank?” The unicorn asked him.
“Commander or Shepard works fine.” Shepard told her
“I’m Twilight by the way, so why are you here?” Twilight asked him.
“I don’t know, the last thing I knew I was sacrificing myself for the sake of organic life, then I woke up in a grassy field looking like this.” He told her earnestly causing her to raise an eyebrow.
“What do you mean looking like this, haven’t you always looked like this?” She asked him with a slight edge of confusion creeping into her voice.
“No I used to be human, now I’m a unicorn.” Shepard replied
“I’m afraid I’ve never heard of humans Commander, but you look like you’re a truthful pony so I’ll ask Princess Celestia if she knows anything about them. Spike I need you to take a letter!” Twilight called, from a side room emerged a lizard like creature who was carrying a pen and a piece of paper.
“Who’s this Twilight?” he asked when he saw Shepard
“This is Commander Shepard, and I need you to take a letter telling Celestia that he says that he was something called a human before he woke up in a grassy field just outside of Ponyvill.” Spike looked at Shepard quizzically but did as he was told; he then threw it into the air and bathed it in green fire.
“Why did you do that?” Shepard asked slightly shocked at the small reptile’s behavior.
“It’s magic fire, it just sends the letter to the Princess.” Twilight told him nonchalantly “So are you hungry, it’s around lunch time anyways?” Suddenly Shepard noticed the fact that his stomach felt like it hadn’t eaten in years and, it voiced its displeasure with a loud growl causing Twilight to giggle.
“Yes please!” Shepard said while trying not to blush with embarrassment, Twilight led him into an oddly well appointed kitchen and pulled out several apple filled tarts.
“These tarts were baked by my friend Apple Jack, she’s one of the best cooks in all of Equestria!” Twilight told Shepard proudly to which Shepard nodded and took another. Suddenly there was a loud bang which came from upstairs causing Shepard to jump out of his chair and grab a knife from a nearby counter.
“Get behind me!” he told her hurriedly, in response she pulled the knife out of his grasp with her biotics and told him.
“Don’t worry that was probably just Dash crashing into the house, she does that. Trust me it’s nothing to get worked up over. Besides I really doubt that that knife could actually protect you from anything that lives around here, they tend to be really hard to harm.” To confirm her theory a rainbow maned pegasus flew into the room excitedly and said.
“Twilight you won’t believe it a big group of new ponies just got here and they keep saying that they’re looking for sompony called Commander Shepard!” Before Twilight could say anything Shepard interrupted her.
“Wait what! Did they mention their names?” The rainbow headed pegasus nodded and said.
“Yeah I think one of them was called Joker and another was named Garrus.”
