And a pair of twins learn they aren't who they think they are.

Prologue
The first battle against Queen Chrysalis wasn’t enough to defeat her. And now, after 20 years since Twilight’s coronation. The Changeling army re-emerges. With stronger and larger numbers than before. In mere moments, the changelings Invade, Imprison, and control Canterlot.
The royal sisters, magically ensnared and caged are watched over by Chrysalis herself.
“Mwa, ha, ha. I can’t believe that the ‘Rulers of Equestria’ where this pathetic and weak.” Chrysalis belted, her lips forming a smile large enough to present the black gums of her teeth.
“Honestly. How is the light of the kingdom even suppose to ‘protect’ her loyal subjects, when she can’t even defend herself?
And now I rule all of Canterlot. And soon, Equestria. Don’t even bother to escape.
I’m prepared this time.” She said, shocking her hopeless victims with a spell.
Outside the castle, a spell had been cast. And anypony unfortunate to step in its area of effect were instantly mind controlled.
“Hey, Luna?” Celestia, barely conscience to talk.
“Yes sister?” Luna replied.
“I’m sorry we barely got the chance these past few decades to finally start understanding each other.
But our kingdoms only chance of survival”…
“Is that spell. Isn’t it, sister?” Luna interrupts, finishing the sentence.
“What happened to your manners Luna? I thought self image was important to you?”
“Guess I’m starting to be more open, huh?” Luna replied.
“Ah!” The sisters scream, being electrocuted again.
“What’s this I’m hearing? And how exactly do both of you plan to stop me?
I have rendered your magic useless. You don’t even have your cutie marks anymore.”
Both sisters turn towards Chrysalis. Looking at her with a glaring scowl.
“Our duty is to protect our subjects and our kingdom.” Said Celestia.
“At any cost!” Shouted Luna.
The pairs eyes glowed an intense white. The spell that was keeping them bound soon faded.
A magical cloak appeared behind them. Showing the opposite of their perspective time periods.
Celestia having night. And Luna, with day. Thier left eye then turning pure black.
“If we are to die. Then we will take you with us!” Celestia proclaimed.
“You wouldn’t dare! What would your subjects do if they knew you two died attempting to destroy me.” Chrysalis challenged them.
“I believe our subjects will make the right choice for a new leader. Sadly, I can’t say the same for you.” Celestia threatened.
“Ready Luna?”
“Yes sister!” Luna replied.
A blinding light erupts from the castle. Up in the sky, the Sun and the Moon can be seen merging together. The Moon in front, starts glowing an ominous white. The ring left from the Sun's rays became a grim black with a crimson shadow resonating from it. The spell was finally complete.
And in an explosive fury, an expanding wall of magic launches from the combined celestial bodies.
Slamming into the planet, covering it in an inescapable field. It then began to collapse inwards to the planet. Passing through every object in its path. The spell then blasts into a flash of piercing white.
Twilight Sparkle was in her throne, shocked and confused. The other five looked towards Twilight for a possible explanation to what just happened. But before she had the chance to say anything.
Her eyes shined with the glow of white. The cutie marks of both rulers soon appeared on Twilight’s flank. She then gritted her teeth to fracturing. Tears shedding from her illuminated eyes.
Her mane and tail began surging with intense magical energy. And the throne she sat on quickly became cracked and broken. Before her friends had any time to react, Twilight blasted off in an angered flight. Smashing through the castle walls. Not even Rainbow Dash was able to catch up.
As Twilight reaches the Canterlot castle and crash lands into the main hall, the only thing she’s able to find was the royal decor of the sisters. And as Twilight's suspicions became true.
She screamed the hardest she ever had, blasting apart every window in the castle. And cracked it into pieces.
“NO! NO! NO!”
A week after the incident, Twilight was named the ruler of all of Equestria. A significant amount of time has passed. She’s now in control of the school for gifted unicorns. And Twilight has grown fond of a pair of twins. Who she soon makes them her own protégés.
Chapter 1: The students
For Years now, nopony in Equestria has ever seen Princess Twilight Sparkle sleep. Not even once. She has been known to wander off in her own thoughts. But a nap hasn’t even been observed.
Twilight was in the library of her crystal castle. She held up a few open books with her levitation magic. Reading between each one, cross referencing data from them.
“Princess Twilight!”
“Princess Twilight!”
“Princess Twilight!”
“Princess Twilight!”
A pair of filly twins shouted, trying to get Twilight’s attention.
“Oh! Ah, Yes? What is it?” Twilight replied. Moving the floating books to the left of her.
The twins look at their teacher, a worried expression on their face.
“You alright Princess? You don’t seem like yourself today.” Moon Dust asked with a slight shyness.
Moon Dust approached a bit. Her silver and midnight blue mane bouncing to her movements. Her strength with magic was impressive ever since she was a foal. It’s also why her mane always glows a silvery tone whenever she uses a spell.
“What makes you say that?” Twilight questioned.
“Well, you didn’t even notice us enter the room.” Sun Spark answered.
Her perpetually flowing, pearlescent gold main covered half of her face. Sun Spark’s mental prowess was her greatest talent. She constantly observes things. Relentlessly formulating thoughts based on what she is trying to solve.
“Hm, maybe life as ruler of Equestria is getting to me. Anyway, did you two want something?”
“What will our next magic lesson be?” The twins asked simultaneously.
“Oh! Have you two already completed the lesson?”
“Yes!” They replied. Nearly shouting at their teacher.
“Inside voices you two. Now, show me what you have achieved.”
With a slight hesitation, the twin sisters concentrated their magic on their horns. The mystical veil formed on top. Sparks of magic flew out of the magical veil. And with a flash, both sisters created a spherical shield around them.
“Whoa. Impressive. And it only took two weeks to learn.
Good job, my little pupils. Although, I don’t have anything prepared at the moment for you two.
Hm? What to do? What to do? Ah! Pack your bags girls.. We are going on a field trip.”
“Where to Princess?” The twins asked.
“To the Crystal Empire to introduce you to a friend and relative of mine.
What do you say girls?”
Twilight looks towards her two students. Their eyes sparkled as their faces could only produce an awestruck look.The twins made a mad dash to their home. Only leaving a trail of blurred colors behind them.
“Oh, those two. How will I ever control them? They’re almost as energetic as Pinkie Pie.”
“Twilight!” A voice in the distance yelled.
“Twilight! Twilight!" Spike screamed, entering the room.
"A letter from the Crystal Empire arrived."
"Let me see it." Answered Twilight.
She unrolled the paper and read it.
