Due to this user's devotion to my series, for being a good friend of mine, and for putting the time and effort into making a well written alternate ending addition, I have added his two extra endings to the story. This is all you Scy!
Alternate Ending #5
(The following scene takes place a few weeks after the normal events of the story. Celestia was cured and life in Ponyville has moved on.)
Celestia’s beautiful sun shined in the sky high above Sweet Apple Acres. The loud creak of the swinging barn door cut through the quiet air of the farm, Big Macintosh’s jaws clamped around the rope that pulled the door open. The large stallion made his way to the cartload of apple baskets, waiting nearby to be pulled inside and added to the cellar. Another noise then stopped him in his tracks; the sound of flapping wings. He glanced upward, spotting a certain cyan pegasus hovering her way to the ground next to him. “Hey there, Mac,” Rainbow Dash stated with a somewhat forced smile.
Macintosh regarded her with a nod. “Afternoon to ya, Dash. What brings ya here?”
Rainbow turned her gaze to the ground, rubbing the back of her head with one of her hooves. “I’ve just... had a lot on my mind is all. Because of all that happened, with, you know...”
“The whole thing with the princess, ya mean?”
Dash flinched. “Y-Yeah. That. I’m still having trouble getting over it. Then I remembered you got caught up in it too. I never spoke with you about it before, did I?”
Big Macintosh only shook his head, and offered no verbal reply. Dash’s gaze turned back up to the stallion, regarding him with a look of wonder. “W-Well, how did you get over it so fast? You were...” Dash stumbled over her words. “...v-violated, just like the rest of us. You still seem like the same Big Mac to me.”
The stallion stared down at her, his stoic expression unchanging as always. “Guess I’ve always been in good control of my emotions.”
Dash sighed heavily. “So that’s it? Guess I won’t be able to get any advice from you, then...”
“Advice? I reckon I can give ya advice, Dash. Just get on with yer life. Celestia is normal, and yer friends are doin’ fine. You helped ‘em all out in the end.”
Rainbow Dash looked down at the ground, contemplating the stallion’s words. “Yeah, that’s true, I guess... Even Fluttershy seems to have recovered just fine. I don’t know why I’m still dwelling on it.”
Big Macintosh turned his gaze off of the pegasus, some gears turning in his head. “Any other reason yer here?”
Dash glanced back up at him, thinking silently for a moment. “Now that you mention it, I wanted to talk to AJ. I’ve barely spoken to her since maybe a few days after we helped Celestia. She’s been kinda... weird lately, and I was getting worried.”
Macintosh went silent for another moment, before nodding to himself. “I reckon that may be why yer dwellin’. I know you two are close friends. Yer not the only one noticin’ her habits.”
A light bulb seemed to go off in Dash’s head. “You’re right! Maybe I’m just worried about AJ. That’s why I can’t get my mind off of all this!” She stared imploringly at the stallion. “You’re her brother. How has she been doing?”
The stallion turned her gaze away from her, shifting the sprig of wheat that was ever-present in his teeth. “I can’t rightly say. Her work has been sufferin’ a bit every week. It’s like she’s thinkin’ ‘bout other things. I hope she still don’t feel bad ‘bout what happened to us. I reckon we talked long enough ‘bout that.”
Dash tilted her head slightly. “What was so different about what happened to you two?”
Macintosh looked at her, his expression shifted ever so slightly into a look of surprise. “She never told ya?”
“No, she didn’t seem like she wanted to talk about it at all. She just said Celestia cornered you both in Fluttershy’s cottage.”
Big Macintosh looked away from her once more, and fell silent. Rainbow Dash continued to stare at him. It’s like he was... embarrassed. After another moment of thought, Dash gasped when something clicked in her head. “Wait... Did Celestia force you two... to...?” she stammered out.
The stallion closed his eyes. “... Eeyup.”
Dash felt her face glowing at the mere thought. She turned away from the stallion, unsure of how to even respond. The two remained silent for a time, the sudden awkwardness of the conversation hanging in the air. Finally, Dash broke the silence. “Where is Applejack anyway?” she asked.
Big Macintosh opened his mouth to answer, but another voice cut him off. “Right ‘ere, sugarcube.”
The two turned to look behind Dash, as Applejack herself came slowly trotting up, a saddlebag gently bumping her side. Her eyes looked heavy, partly from lack of sleep, and partly from a flood of emotion. Despite her appearance, she forced a smile. “AJ... You look awful!” Dash said.
Applejack ignored the remark. “Nice to see you too, Dash, but I reckon I need to speak with my brother. Privately.”
Dash stomped her front hooves. “No way, AJ! We’ve been talking about you, and we’re worried. Now you show up looking like this!”
Applejack flinched from Dash’s outburst, and then sighed. “‘Spose he told you about what happened.”
The pegasus immediately dropped her angry demeanor, glancing over at Big Macintosh briefly. “I... kinda figured it out myself, heheh...”
The stallion felt a cold feeling overcome his stomach. He fixed a serious gaze on his sister. “AJ... Why were you in town all morning?” he asked.
“‘Spose there’s no use hiding it from either of ya,” Applejack answered, before reaching into her saddlebag.
The two watched as Applejack brandished a sheet of paper from her bag, gently flicking it in Rainbow’s direction, the paper fluttering down to the pegasus’ hooves. Dash leaned her head down and read the paper, soon feeling the presence of Big Macintosh at her side, also reading it. After a moment, both of them snapped their heads up, eyes wide in shock and horror. “You’re pregnant?!” they yelled in unison.
The earthmare flinched, and simply nodded, biting her lip. Dash continued to stare at her. “Then... That means...”
Applejack glanced briefly at her own brother, before turning her gaze to the ground. “Eeyup...”
Rainbow’s wide eyes stayed affixed on her friend, even as the loud thump of a fainting stallion shook the ground nearby.

Alternate Ending #6
(The following scene takes place relatively quickly after the normal events of the story. Celestia was cured.)
Princess Celestia sighed heavily as she walked into her bedroom, eyes gazing at all of her personal belongings. Nothing was disturbed, and everything remained cleaned, the maids having routinely performed their tasks even as she was out of the castle doing terrible things to her subjects. This helped please her a little, but her emotions remained scrambled. She had finally located the two emotionally-scarred guardsmen she had violated when her transformation first occurred, and taken necessary steps to make amends with them. Now, she wished only to have some time alone to rest & recover from the whole ordeal.
As she approached her bed, she noticed something floating in the air near it. A single scroll, rolled up and tied, floating magically in the air. “A letter... from Twilight, perhaps? Most unexpected,” she thinks out loud to herself.
With a soft glow of her horn, she untied the letter and rolled it open. Written on the parchment was a single, magical rune. As soon as her eyes gazed over it, the rune glowed and exploded, a bright flash of magic disintegrating the letter and temporarily blinding the royal alicorn. She cried out and recoiled, reaching upward with two hooves and rubbing her eyes. As she blinked her vision back into focus, she felt a crippling fatigue coming over her body. “W-What is this...”
From the corner of the room came the sound of sick laughter. Celestia gasped and turned her head toward the source, her legs wobbling. “Who’s there?!”
Out of the darkness of the corner stepped none other than her sister, Princess Luna. A wide grin was stretched across her face, the teal irises of her eyes having shrunk down to nearly the size of her pupils. Slowly she stepped toward her sister, eyes shining with a look of... hunger. “Worked like a charm, I see,” she spoke, her voice sounding distorted.
“L-Luna, what’s wrong with you?!”
Luna laughed once more, reaching her sister and shoving her down onto the bedding with a push of her hooves. “Wrong with me? Nothing is wrong with me, my dear, loving sister...”
Celestia tried to stand, but no strength was left in her muscles. Her eyes were affixed on her sister as her body was rolled to her back. “S-Stop this! What’s gotten into you?”
The princess of night’s eyes trailed across her sister’s body, one of her hooves coming up and sliding across her white pelt, causing a shudder to go through Celestia’s body. “Watching what you did to poor little Twilight, it awoke something in me, dear sister... Something that’s been waiting a very long time to come out.”
Celestia whimpered. The alter-ego she developed over her long years of living... Did the same thing happen to her sister, during the thousand years she was locked away? There came a soft glow of magic, Celestia seeing the hair of Luna’s mane & tail begin to squirm and expand, becoming somewhat wavy in its movements, much like Celestia’s own. Luna straddled her sister’s body, her tail sliding down to the white alicorn’s backside and spreading her haunches. “Your work with young Sparkle wasn’t the first catalyst. Remember when you had me in this very position, Tia? Oh, I resisted, but it was only the first step. Now I’ve embraced those feelings you gave me...”
Tears began to leak from Celestia’s eyes, but the trapped alicorn found herself moaning softly despite her situation as Luna’s hooves slid across her body. Luna leaned her face close to her sister’s, tongue sliding over the crook of her neck and up across her chin & lips. The dark alicorn then stopped, staring deep into her sister’s eyes, face still adorned with a sick grin. “Now, my beautiful sister. I think it’s time I showed my... appreciation.”
With another glow of magic, the door & windows of Celestia’s room locked tight, the room covered in magical silence...
